0000857: Updates to system-mysql-libs overwrites custom changes to my.cnf
Zarafa recommends tuning the database backend for optimum performance, and therefore users may have added custom entries to system-mysql at /usr/clearos/sandbox/etc/my.cnf

Update overwrites the config file causing Zarafa to then fail, rather than maintaining config, perhaps spec file should be changed?

Sure, it's just a matter of marking the file as a config. The downside: upgrades. If any new tweaks are added to the the default my.cnf, it might be up to the admin to merge those changes.
